Han studerade musik i Sankt Petersburg och Helsingfors och senare till civilingenjör i Karlsruhe. Han tog också privatlektioner i komposition för Ernest Toch. Lopatnikov emigrerade till USA 1944, efter att ha bott i Berlin och London. I USA framfördes flera av Lopatnikovs stycken av Bostons symfoniorkester under ledning av Sergej Kussevitskij.
